To be honest, they're unclear to me as well. The first one expresses idea is that things are coming together nicely. The second one is a reiteration of the fact that he's not fooling himself.

An innocuous smile. A cautious attitude lacking self-confidence. These were all things that Tenma evaluated himself poorly for, but they were also honestly expressed on the outside

Is the phrase directed at Tenma himself or his attributes?

It should have been moved back into this sealed storage room after being taken back, but it seemed like it was still in the same form as before.

The raven's wing is already in the room, is the 'should' referring to its form?
Changed 'should have been' to 'had probably'.

Tenma's goal was Research Lab One which was among these. Deep inside it was the sealed storage room.

The passages following the sentence don't give an indication of another room within the lab.
Looks correctly translated as far as I can tell. Perhaps 'Then-- ' indicates that some time passes.
