The introduction of the IS does however have a major effect on society. As IS can only be operated by women, the power balance between men and women is broken, with women coming to dominate society over men.
Ten years after the first IS were introduced, the world has entered a new age of peace. The peace is shattered, however, by an unexpected discovery. A 15 year old Japanese boy, named Ichika Orimura, is discovered to be capable of operating an IS. Realizing the potential, Ichika is forced by the Japanese government to attend the prestigious Infinite Stratos Academy, an international academy where IS pilots from all over the world are trained. Torches take on the forms of those erased persons, but after a period of time, they will vanish from existence and the memories of the living. Unfazed by his apparent death, Yūji befriends the strange girl and names her "Shana" after her sword. The reason Yūji is able to move in the Fūzetsu is that he is not a normal Torch, but instead a special kind called a Mystes: he has a treasure inside him, known as a Hōgu, a device possessing special abilities of sorts, and an extremely powerful and valuable one at that. The Hōgu inside Yūji allows him to remain in existence rather than fading away like other torches. Shana resolves to protect Yūji from the Denizens, who would use the treasure to disrupt the balance of the world, and Yūji decides to join Shana in her fight.

The story revolves around a boy and a girl who travel together through a world that is gradually nearing its end. A mysterious illness has emerged that erases the very existence of everyone who suffers from it. The story does, however, not focus on the tragic aspect of this fairly post-apocalyptic setting, but rather shows the people and events the two travelers come across during their journey.
